Purpose: The purpose of these experiments was to determine the dissociation constants of the top aptamer candidates, the long, truncated and chimeric ones. Each aptamer was incubated with Pseudomonas at varying concentrations for 15 minutes then analysed by flow cytometry by looking for an increase in FAM fluorescence, indicating an increase in binding as the aptamers are FAM labelled. A dissociation constant was also done with the aptamers to E.coli as a non-specific association to minus from the specific binding seen on Pseudomonas.
Conclusion: Doing these experiments, and a lot of post flow analysis we were able to determine the dissociation constants of the aptamers. They were all in the low nanomolar range.
Comments: ALL KD FILES ARE IN THIS EXPERIMENT - I'VE DONE ALL THE ANALYSIS EXTERNALLY TO THIS PROGRAM. SEE ATTACHED FILES FOR AN EXAMPLE OF ANALYSIS. Analysis was done by gating the bacterial population in to two populations - bound and unbound. The unbound gate was drawn around the control cell population when displayed as FSC-A (Y) v FITC (X) dotplot. The bound gate was drawn around everything to the right of this on the X axis, so as the aptamer binds and fluorescence increases more bacteria will move in to the bound gate. These gates were then applied to each aptamer concentration file and the % pop total, % bound and % unbound were recorded. Numbers were adjusted relevant to total events = 100% and the % bound was plotted against concentration to make non-linear binding curves on graphpad prism 5.03. Kd values were determined using a specific one-site binding model, with E.coli measurements (% bound) being deducted as the non-specific binding values. Each aptamer Kd was measured in duplicate in two independent experiments and the results averaged across all of them (n=4)

Quality control: The same flow cytometer and settings are used for all experiments. The PBS used as flow buffer to re-suspend the bacteria in was run on its own to check for contamination or particulate that shows up as the same size as our target bacteria.
